I've used 3815 with 10.5.4 including the shelf without problems, so you're probably ok on that front.

Of the last list of plugins these are the only ones I'd have some concern for:

Developer Module - was broken at some point in leopard's life, might have been fixed. File Compression Module - some compress actions fail, though I don't think it's broken anything else Services Menu Module - I have problems with this, particularly at startup and don't use it Slideshow Action - I think leopard broke this (quicklook changed Finder's slideshow)
User Accounts Module - broken in leopard

I'd avoid third party plugins like BezelHUD until you resolve this.

Still I don't think any of the above would explain the failure you describe (though it's worth trying without them). Again, the contents of the shelf is stored in ~/Library/Application Support/Quicksilver/ Shelves/General.qsshelf. The catalog items and proxy objects should be set up via the Info.plist inside the Shelf plug-in when it's installed. These are the only two things that should affect this. Assuming the Quicksilver.app is not corrupted (unlikely), reinstalling it won't help at all.

Concentrate your debugging efforts on seeing why General.qsshelf isn't being created. ~ stands for your home folder, don't look in the system Library folder. (If QS is creating ~/Library/Application Support/ Quicksilver/ after you remove it then yes, you're looking in the right place and QS has permissions to create that folder, so it's something else).

Just for completeness I'm using Clipboard Module version B9 and Shelf Module 5B both from 9/1/06.

deleted quicksilver using app cleaner.
Emptied trash.

installed quicksilver B54(3815).
installed plugins.
now i dont even have my clipboard, clipboard storage besides shelf.
under quicksilver/modules/Shelf and Clipboard >> Contents i see
nothing. (yes, i did click refresh several times)
I added "quicksilver" application support folder under
catalog>>custom, gave it enough depth. clicked refresh.
No change.
Even from quicksilver window i get nothing but "Shelf and Clipboard
(Catalog)" which takes me to catalog\quicksilver/modules/Shelf and
Clipboard.
went to shelves folder, it was empty.

Deleted shelf and clipboard.
installed clipboard and shelf.
deleted clipboard and shelf.
installed shelf and clipboard.
did restart quicksilver when prompted during plugin installation.
went to shelves folder, its still empty.
made a list of plugins and copied here.

I have done quicksilver uninstallation and re-installation several
times before. Never faced  a problem.
The only difference is now i m using 10.5.4 . Earlier it was 10.5.0

The others are fine to remove if you want extra assurance (though I've
never known an instance where it mattered). What you list are in fact
all the files QS uses.

If you have the problem again, please report what plugins you have
installed. I assume one of them is corrupting things.

yes and i also have the permissions to read and write.

Try uninstalling the clipboard plugin and then reinstalling both
clipboard and shelf. Try installing clipboard first and then shelf.
If
that doesn't work try installing shelf first and then clipboard. This
is a longshot but I vaguely remember some strange dependency.

another update: my triggers have become corrupt.
So looks like i should do a fresh install of quicksilver instead of to
fix clipboard,shelf and then also the triggers.plist. I hadn't
configured QS much anyway after reinstalling it, so its not a problem
to install it again.
Appcleaner.app (its an uninstaller) lists the following:
~/Library/Caches/Quicksilver
~/Library/Application Support/Quicksilver
com.blacktree.Quicksilver.plist
/Applications/Quicksilver

Is it enough to delete these and begin installing quicksilver or are
there more files/folders to be deleted?

Ofcourse, the shelf was working before.
One update: I can see the shelf if I click "Shelf" in the plugins
menu.
I just cant find it in the quicksilver window. (I can Clipboard
History, Storage etc )
