I use BetterTouchTool (rather than JiTouch) and similarly found that single
modifier activation of Quicksilver became unreliable. I don't know why this is,
but I did find a solution. First I turned off Quicksilver's own modifier only
activation setting. Then I installed KeyRemap4Macbook
(http://pqrs.org/macosx/keyremap4macbook/index.html) and set it up to use a
single tap of the Command key to send my normal QS activation keystroke. Now
everything works quite perfectly.

Unfortunately, KeyRemap4Macbook has some of the worst documentation I have ever
seen, so it took me a while to figure out how to get it to do what I wanted. In
order to save you from that frustration, I have attached the custom settings
file that I created. To use it, first install KeyRemap4Macbook and then open
its preference pane in System Preferences. Click on the "Misc & Uninstall" tab,
and then click the button that says "Open private.xml". This will reveal a file
in Finder that you can simply replace with my attached file, or modify to
include the contents of my attached file. Once you are done customizing this
file, go back to System Preferences and switch to the "Change Key" tab in the
KeyRemap4Macbook preference pane. Click the "Reload XML" button and enjoy
single modifier activation once again.

Note that my attached file assumes you want to use the Command key to activate
QS, and that your normal QS activation keystroke is
Control-Option-Command-Space. If necessary I can tell you how to edit the file
to do what you want.

As for your other issue, I have not experienced that and I have no idea why
your system is doing that.
