Was it an update screen referring to plugins or the applications itself? e.g. "There is a new update for 'Firefox Plugin' available" message.
It's possible that your preferences didn't save to disk when you changed them, so I'd check ~/Library/Preferences/com.blacktree.Quicksilver.plist to make sure 'Check For Updates' is disabled.
