I get around this setting a trigger for "Current Application > Quit" then running that trigger after running "Open" on whatever application.
So for Geektool I'd run "Geektool >> Open" then the trigger for "Current Application >> Quit" Obviously a proper fix would be better but in the meantime you could use this.
