You can’t tag anything that isn’t owned by your user account. Since Finder won’t let you do that either, I don’t feel like this is a Quicksilver issue.

Changing the ownership of the applications should allow you to tag them. (You can change them all with one Terminal command.) I’m not sure what impact that might have the next time an update for an app is published. My guess is “none”, but it’s something to keep in mind.
