Why not just change Quicksilver’s hotkey to a hotkey that you won’t ever use like say ⌘⌥⇧+ from the command prefs ? Or perhaps I’m misunderstanding you? If so, there’s no way to disable the hotkey entirely.

You could try running this in Terminal when Quicksilver isn’t running:

    defaults delete com.blacktree.Quicksilver QSActivationHotKey

That will wipe out the preference, but I can’t promise everything will work as expected in that state.
