Funny, this very problem was mentioned in BLFS-Dev over three years ago.
I found this when I was googling to figure out what the distros are doing.

Anyway, RH and Gentoo have been there for a while, but it looks like a
few distros are leaning towards /usr. Debian is "Tightening up the ban
on /usr/X11R6" according to recent posts, but I couldn't find an exact
answer for that.
