Ok, after investigating, there was a problem but I don't know why it
happened, will have to check it out. The update script found new
packages and ran the command to push them live. I guess I should make a
check for the timestamp file and updates not happening like I expect:

It is up to date now, as soon as Anduin updates, if you still notice
issues, let me know. Bruce just emailed me about getting LFS rsync
working, that should be going soon as well.
