One other thought: I experienced issues when both desktops were "sharing" XDG vars *and* I ran update-desktop-database. There is where the issues started (maybe?). However, it is my understanding that update-desktop-database only affects the mime-type database and not anything to do with menu items. So, disregard this message if it appears I'm mistaken.
