Yeah, it's stinks. With your pppoe aliases in modprobe.conf, you could
try to write a udev rule to match on the device and modprobe pppoe. (I
don't know anything about pppoe).

KERNEL=="thedevice", RUN+="/sbin/modprobe pppoe"

Just a guess since I don't know what devices/modules/userspace is
involved in ppp.
