I'd second this comment. Can't speak for KDE, but Gnome is fairly
sensitive about which locations you configure things with. Packages
assume that if they were built to look in a particular location for
files, other Gnome packages will keep their files in the same place. So
if you've used --sysconf-dir=/etc/gnome on some packages, you should
make sure you're using it on *all* Gnome packages.

That includes things like Gtk+ - you might not think of it as a Gnome
package, but Gnome expects to find things like the /etc/gtk-2.0
directory in the same location that the Gnome packages were built with.
Did you build Gtk+ with --sysconf-dir=/etc/gnome? Or just /etc?
