Package management and version control are separate, but related,
activities. You seem to be more concerned with the latter in your
post. A good package manager can help with version control, but
not much. Usually, all you'll get from a decent package manager
is "This package depends upon library-so-and-so-rev-2.6.so
and you have library-so-and-so-rev-2.8.so, install aborted."
Now, whether rev-2.8 and rev-2.6 actually -are- incompatible one
can only find out by using the --force option of the package manager
and seeing whether it breaks anything. Upstream, with Linux anyway,
has a blind eye to this stuff.
Whether a given new version of something be compatible with the
current build is a very problematical thing to ascertain. With
some things, like gcc, changing even a minor number can be a
problem. With others, even major changes don't affect the interface.
Sometimes, incompatibilities don't surface for some time.
Good backups are key.
