Have you by any chance been using spybot and in particular the inoculate feature?
I had problems similar to what you described which I eventually located to Spybot changing some settings. Most importantly I could no longer access my bank. My bank pointed me to a utility which repaired these settings and everything was fine afterwards. Let me know if this sounds like your problem.
