I am not sure what operating system you are using but problems of icons not appearing in the system tray are often associated with The windows "hide inactive icons" feature. Have you checked that this is set to off on your system?
I had Vista removed from my PC so I cannot advice if this is your OS. In XP you need to go to Taskbar and Start Menu Properties usually found under settings on the classic start menu. Tab down until you hear hide inactive icons and make sure that this is not checked. Press space bar to toggle the check status on and off. This may resolve your problem.
