I would check the boot order in the BIOS, is it set to boot from USB?
However, if you are certain that no one messed with that it is not a
probable answer but worth checking nevertheless.

I have a 1TB USb external hard drive and for some reason my computer no
longer boots when it is connected.  The HD works fine if I connect after
I boot and the computer boots fine when I boot it with out the HD
connected.  This is something new, and it appears to have started after
re-configuring Super anti spyware free edition.  (no, I do not have it
set to scan when windows boots)  Any ideas?
