Hi Steve,
As far as disabling it, no, but I believe there is a.reg file that will 
allow you to
change the frequency of the compaction.
Personally, I just compact them manually once a week, since I don't receive 
an extraordinary amount of mail, and don't open OE alot in any given day.
My advice to anyone using OE would be to manually compact the messages on a 
regular basis, avoiding the automatic compaction.
As far as backing up the folders for OE,I simply back up the Documents and 
Settings folder every day, doing this gets me more than                 I 
need,
but I get the important stuff in one sweep, like:
OE     identities
Jaws settings
Address book
custom dictionary
Desktop
Favorites
Start Menu, and the SendTo folder.
I use Karen's Replicator to perform this job,
and E-Backup to save the internal settings for OE.
