you should be able to check if there is another quest in the tree by going to your quest log, if there is another quest it will be mentioned in here. I'm almost sure there is at least one other quest, dependant on what you've already completed in there. It sounds like the one you may still have to do in there involves you having to go in and clear the blockages to heal the tree. I don't think I got the tool from the shop, but if you have Gwen in your party I believe each time you encounter the blockage she will say something and it will ask you if you want Gwen to use fire magic to remove the vines/blockage if she is in your party. I could be wrong but I think there are 3 blockages you need to remove/clear. I can't remember what you actually get for removing the blockages, but I don't think the quest is essential to the main game storyline , so I think it’s a bit like a side quest and it's up to you whether you want to do it or not. Again, though it's been a long time since I've played so I could be wrong on my above points. As for your question about the map, I'm not sure if you can actually place beacons whilst viewing the map, it wasn't something I tried in game since I mainly used the map to help with navigation if I got really lost. I am guessing that from what you guys say you can move around the map using the arrow keys to find locations and then mark and use the beacon to get to them?
