Hi Charlie, One thing I would recommend to lessen the mess is to buy a set of latex gloves, the thin kind they use in hospitals.
If you're allergic to latex, you can get them in sheep skin or acrylic material. They are thin enough that you can use your fingers, and if you want to use the caulking gun, you can, as you can smooth over the bead with your finger. Another option you can do is buy a tube, similar to a tooth paste tube. You will have to buy more tubes of the stuff, as you never get as much as you do with the caulking gun tubes, but at least you'll be able to control how much of the caulk comes out of the tube manually. I say this because instead of using a gun, it's applied with your hand squeezing out the stuff, instead of the gun doing it for you. I would also recommend you wet your finger in water, so the caulk doesn't adhere to the glove so easily.
