I'm the one that has the cotton wood problem.  Yesterday I talked with my 
local pool supply and they told me not to worry about the small particals of 
cotton doing any harm to my filter system.    She told me it will flush out 
when I back wash the filter.  She told me if it did any harm, it would be to 
my impeller.  At the time, I didn't think to ask what part of the impeller. 
Meaning the part of the impeller that moves the water, or the part that is 
being driven by electricity
