If you can put the PVC in a vice on a drill press, then you can make it perpendicular to the bit by having the bit just brush over the PVC at either end. I mean, put the PVC in a vice, move one end of the PVC back and forth under the bit, lowering the bit until it just touches the PVC at its highest point. Set the stop there.
Then turn the vice around and make sure the bit just touches the PVC at that end as well at the same stop. Now the PVC is perpendicular to the bit. As long as you drill at the point just where the bit touches the PVC, the two holes should be in line. As long as the vice holds the PVC from rolling during the drilling operation. -- Blue skies.
