In my experience, /etc/vconsole.conf only sets the text mode keyboard. 
My desktop keyboard was  somehow unaffected by the contents of that 
file, and I still had to change layouts using the desktop itself. This 
was a couple of years ago when I was playing around with the Colemak 
layout, so things may be different now.
