I can't repro this; when I use an invalid DB user name
the script prints and error msg and exits before trying to do queries.
I'm using this MySQL version:

mysql  Ver 14.14 Distrib 5.1.73, for redhat-linux-gnu (x86_64) using readline

I.e. the update was marked as done although access was denied.

This certainly shouldn't happen.

While at it, would it be possible that the script reads the DB information from
config.xml? This would avoid having to type the password in plain view.
