They can't make an exception for us. If the user has configured the system for 
"App Store only", and the BOINC client downloads project binaries, I'm pretty 
sure the *kernel* will refuse to run them due to lack of correct digital 
signatures.

The only way to get BOINC in the store is with project binaries embedded 
inside, and extra changes to support the OS X sandboxing mechanism. And then 
you still need to see if it will be approved due to 9.2 "Apps that rapidly 
drain a product's battery or generate excessive heat will be rejected".
