I think we have two schools here: The developers way to have a couple of folders and some config files in a language of his choice managing all the files. To get this I can turn to nearly every other open source cms.
And the Boltwire way to keep nearly everything in pages which can be edited once you manage to get around the markup. I cannot do this if the author of some plugin hides the files and the config in another structure or in a couple of php files. If it's a useful javascript routine, than make it shareable for other uses inside Boltwire and put it on a code.embed page.
