Luckily, I've set Gmail up so that all of the e-mail I download are archived rather than deleted. (That's been messed with a couple of times, but I haven't lost anything.)

Yes, it is safe. Of course, your emails will be gone, so make sure to save everything you want first, and only delete email folders.cdb.
