As you said, it shouldn't matter. I have custom key set. I have noticed though that as soon as you perform any kind of reset the thumb keys behave as they were in the default set up. Once I go in to options and arrow down to thumb keys they are described the way I customized them.
It's weird.

Well this is something I've never heard of. Does anything work, like
the inner two? Do you maybe have a custom thumbkey setup? That
shouldn't matter, but it's all I can come up with.

They are working fine in the regular mode. In the terminal mode,
they won't.

 Are you sure the thumbkeys are on? While not in terminal, hit
space-o,
 then f to toggle them on or off. If the bn says "thumb keys
off", do
 it again to turn them back on.
