I think the problem is in the second statement:

"Well," he replied, "I would never want to work at a company that would do
that sort of thing.  But if your company doesn't, that's OK."

If a company is showing intolerance and prejudice, then the applicant 
should reconsider working there, but showing more tolerance and 
acceptance than you personally have should not be a reason to reject a 
potential offer.
(Did I say that right? it seems a difficult thing to explain in an email..)
