I had the same problem, and it started after I upgraded from Windows XP to 
Vista a few months ago. 
 
 
After this my GNUbg works fast and nice again:
 
Changed 3D-board to 2D-board in GNUbg 
Changed color to Wood from default Red/black (looks fine even if it's not 3D)
 
 
 
My Girlfriends Laptop is of a different brand but also with Vista. The same 
change in her GNUbg settings works fine as welll.
