Follow-up Comment #1:
mswindows does not have window levels and window level support in the windows
backend was therefore completely unimplemented.
I've added an implementation of window levels (obviously it can't work
perfectly with native applications as the win32 api doesn't include it). Of
course, this may not solve the problems you are having, but it should at least
be a partial solution.
I've therefore marked this as fixed (I think it's partially fixed anyway).
If this improves things for you, I suggest you close this bug report and open
one or more bug reports for more specific bugs.
