padding, in general, controls the amount of whitespace that must be present. So padding in bottom-system-spacing controls the whitespace between the bottom-most part of the bottom system and the top-most part of the footer (even though the other bottom-system-spacing variables refer to the middle line of the bottom staff and the top of the bottom margin), just as padding in between-system-spacing controls the whitespace between the bottom-most part of one system and the top-most part of the next (even though the other between-system-spacing variables refer to the middle lines of the appropriate staves).
