I used a Choir Staff to typeset http://sdrv.ms/SNz2VO (if you need the code, let me know). My friend also used Choir Staff at a different size in a different score with the same result. The problem is that the vertical bar at the left of the system is not seamlessly attached to the flanges at the top and bottom. I'm accustomed to this type of problem on screen due to aliasing issues or whatever else, but the problem persisted after printing.
A much smaller issue is that after printing, the barlines are slightly taller and shorter than the staff. I wasn't going to report this because surely it has been noticed before. But I was encouraged by StefandeVries on IRC (Freenode/#lilypond).
