Any way that you find easiest? Ideally, a configuration file should be using some kind of programming language, like Lisp. If that is cumbersome, what you I think mentioned, was just a list of options would do. E.g. GNU Indent uses a indent.pro file which is just options passed to the program. Sometimes that is suitable, sometimes not .. not knowing what kind of program you have in mind makes it difficult to ponder the idea.
