Each format has advantages and disadvantages. I didn't want to point someone else to a specific format, but I don't like TO BE POINTED by others. I tried both, MBOX works for me best.
Programs should allow to use both formats, as far as possible. To your question: Normally I don't delete only a 4k space and need to reclaim that space immediately. Marking messages as deleted is trivial in MBOX format. Reclaiming can be done in a nightly or weekly run and is not very difficult (and safe too). Just to mention. > Mine is about 50000 messages.
