In general I think that things are looking good...

There are several points in where you are looking for things in the DOC,
specifically the "Reference" sub-class of "PhysicalSpecification" where it
states "It starts at the root of the DOC and provides info on how to traverse
the DOC via DataObject.get_children()."

I'm wondering if the recent proposal I made about adding the get_path() option
to fetch information from the DOC is of any use to you - it might especially be
useful where there are references to objects, which now could be simple 
strings...

Keith said in his comments, it could simply be a direct reference to the object,
but I don't think that is ideal since it's possible that the object is replaced
- which would invalidate the reference (it's still usable, but could be pointing
at the wrong thing).
