I suspect you were hitting reply to an email that was generated by bugzilla and expecting that reply to get filed under the bug. That's not quite how it works as you've found out.
Think instead of any email that comes from bugzilla as simply a notification that something changed. If you wanted to reply to the request for more information you have to do that via the web at the URL that's in the email message (will look something like http://bugzilla.mozilla.org/show_bug.cgi?id=100000 )
On that page you can do things like hit the "Create New Attachment" link to upload your crash log, or if you just want to make a comment you can fill out the "Additional Comments:" field and then click "Commit"
