I've done Brentford - Teddington many times, and never encountered any water condition more than a light ripple (although there is a current, of course). Did you really experience "big waves"? There is usually a bit of a chop outside Limehouse lock, but it diminishes as you go upstream and has usually vanished by the time you get to Tower Bridge. Except for those pesky trip boats, there are hardly ever any waves to mention upstream of that. I guess it depends on your schedule: Limehouse -> Teddington via Putney , about three hours Limehouse -> Teddington via Camden, two days plus (and on what you want to see, of course).
