By GUI, use File: Save Data File: Cell File and change the reference 
surface from the fiducial to the flat.

Or use this command line utility, specifying the flat coord and cut topo:

      caret_command -surface-cell-unprojection
         <coordinate-file-name>
         <topology-file-name>
         <input-cell-projection-file-name>
         <output-cell-file-name>

         Unproject the cell projections to the surface and save
         the cell file.
