Different colored spheres -- yes.  See these documents:

You would open the volume in Caret and open the cell/foci file as a 
volume foci file.

But I'm not sure if you can control the size.  You can with border 
points, but it's not clear to me how to do it with cell/foci data.

Perhaps this is being developed for the Human Connectome Project, but 
currently I'm not aware of "volume border" functionality.
