I haven't noticed this particular problem. Using Toolbar: Spec and opening the desired area color, choosing Replace when prompted, might be easier (or might not).
But what I have noticed is that even after I open the right area color file and replace, and save a scene with that area color file, I sometimes get complaints when opening that scene about a new/generically named area color file. Annoying, but not a show stopper.
