I'm not familiar with this problem either.  

In general, we ecnourage switching to the use of *.label.gii files which 
combines Caret's paint and area color files into a single file.  Label files 
are supported by Caret5 but also by Connectome Workbench and all other 
gifti-compliant platforms.  If the problem recurs using label files, please let 
us know.
