The mapping between signals and FPGA pins is stored in xps_library/BEE2_hw_routes.mat file. The schematics should also help: http://casper.berkeley.edu/hardware/roach_v1_02_sch.pdf You should be able to access the QSH bits though a simulink GPIO block.
