Here is the reasoning for NOT using show run while learning how to troubleshoot, if you learn to use the appropriate show and debug commands, you should find the trouble much quicker than if you have to rely on reading through the entire configuration on several routers.
Something that has helped me is to try on debug commands before I begin configuring something. This allows me to see what is actually happening in a "normal" working environment. Then when I have problems in my network, I can run debugs and have better understanding of what is broken and why. Same with using tools like show ip ospf interface and show frame-relay map. If you rely on reading through the entire show run, you risk missing something. It's a lot easier in my opinion to review just the relevant output.
