Whichever you/your customer is most comfortable supporting. Also EIGRP is Cisco proprietory so if you plan to have any 3rd-party routing box, better go for RIPv2.

The best way is probably to create a prof of concept topology on GNS and have your L3 SVIs and corresponding LAN segments emulated by some regular interfaces under IOS. Run it under both RIPv2 and EIGRP and see how you go. With GNS VirtualBox edition you can easily add a bunch of virtual test PCs and servers to have a more real-life-like setup.
