Hi Derek Sorry for the delayed response - in case you don't have an answer for this yet, you can try using a script that I wrote a while ago to try and fix broken database.def files. It's pretty kludgey (which is why it is not integrated in the main suite) but it is worth a try. The script is at: ftp://ftp.ccp4.ac.uk/pjx/ccp4i/recover_db.tcl and there are instructions in the comments at the head of this file which outline its usage. Please let me know if you have any problems using it. Note that it will not be able to recover any edits of the job database that might have taken place via the "Edit job data" functions of CCP4i.
