My fave program for this is Indonesia. It also does the superimposition for you (choice of 3 algorithms, including the LSQMAN brute force method). It's based on Java (hence the pun)., and available from the good folks at Uppsala:

Hi all,

Is there a program that will output an alignment of multiply
superimposed structures?  i.e.  the output alignment is not based on
primary sequence alignment, but based on tertiary structure alignment?
This is quite tedious by hand, I'm assuming many have done this before
(?).
