Dear Joseph Both the MOLREP and PHASER programs distributed with CCP4 can use EM maps as an MR search models. For using an EM map in MOLREP see e.g. http://www.ccp4.ac.uk/dist/html/molrep.html#EM For using low resolution maps as input to PHASER see e.g. http://www.ccp4.ac.uk/dist/html/phaser.html#defineens I gather in this case you would need to generate structure factors from the map as input to the program, in the way that you describe.
