I'm sure this has been posted before somewhere, but does anyone know how to deal with O-linked carbohydrates in CNS? Specifically, I have a protein with a fucosylated threonine. I noticed in the generate script there is a field for carbohydrate linkages, however the only one available for linkages to proteins is for N-linked sugars. Is there a quick way to deal with this, or am I stuck with having to generate topology/paramenter files for an entirely new residue consisting of Thr+fucose? Any advice would be great!
