I assume you have one molecule in the asu (derived from water:protein
ratio, but I could be wrong there) - if not have you checked your native
patterson map for off-origin peaks ?
Other than that I would give it a try with the TLSMD server
http://skuld.bmsc.washington.edu/~tlsmd/
and do some TLS refinement using the output from the TLSMD server then
in Refmac.
What about your B-value distribution, any regions with high B's ?
