You get a center of mass if you look into the stats of moleman. The angle depends somehow on what you think moves and is pretty subjective (somtimes). If you have alpha helices which moves to respect to each other than it's easy, but with whole domains ... You could perhaps (if nothing else changes) use the center of masses and draw some lines.
