Just to add to this post, we've been successfully running Coot on 64 bit Ubuntu 9.04 using the X86 Centos-5 stable build (0.52) from Paul Emsleys's site:
http://www.ysbl.york.ac.uk/~emsley/software/binaries/stable/ The only quirk I have found so far is that the window will flicker on and off when you move the mouse away from it. This can be easily remedied by switching off the desktop visual effects System > Preference > Appearance > Visual Effects Tab.
